adt-manual, ref-manual: Added missing variables and cross-links

I added the ADKROOT, GDB, CROSS_COMPILE, and CONFIGURE_FLAGS
variables to the glossary.  Also added appropriate cross-reference
links from the adt-manual to those new variables.
